The website http://phet.colorado.edu hosts a large number of java-based educational simulations teaching chemistry, physics, math, biology and earth science.

The simulations can be run directly in your own web browser as a Java applet, or downloaded.
Physics simulations include wave interference, radio waves and electromagnetic fields, nuclear fission, friction, microwaves and alpha decay to only name a few.
In the chemistry section of the site, you can find online simulations on gas properties, models of the hydrogen atom, salts and solubility and much more.
